Implement BTDF parsing and its public API

This commit adds support for parsing the new Bidirectional
Transmissivity Distribution Function (BTDF), recently introduced in the
configuration file specification. It also extends the public Sphin API
with new elements that allow clients to retrieve BTDF properties.

Since BTDF and BRDF are closely related concepts, the BTDF API (both
public and internal) was designed based on its reflectivity counterpart.

BRDF and BTDF tests were refactored and moved to a dedicated test file
as test_sphin_load_surface was becoming overly large.

Update BRDF parsing accordingly to the new config file specification

Take the new BRDF reflectivity options into account when parsing a
configuration file. This commit also simplifies the sphin API for BRDFs
by decoupling the energetic component (i.e., the
directional–hemispherical reflectivity) from the reflection direction
distribution PDF, following a similar approach to that used for surface
sources.

The public sphin API introduces a new enum,
sphin_brdf_reflectivity_type, to represent the different reflectivity
options now supported in the configuration file. Additionally,
sphin_brdf_type has been renamed to the more appropriate
sphin_brdf_direction_distribution.

Reflectivity, previously represented as a real value, is now treated as
a spectral property (although it may be spectral-directional).

Tests have been updated accordingly.

Add BTDF concept and new BRDF types to the format file specification

Current possibilities for interface scattering may be considered
limiting, as only a small set of phenomena in interfaces can be
represented by currently existing BRDFs. Furthermore, the format file
specification is not explicit about the geometrical optics models,
although media can have refraction indices. This commit introduces
a new type of BRDF to the format file specification which explicitly
states to use the refractive indices of each side of an interface to
describe light scattering in a given surface, but also introduces a new
concept to the format file specification, the BTDF (bidirectional
transmittance distribution function) which allows one to prescribe the
intensity of the incoming light that crosses a given surface and how it
should behave once it crosses it.

Correction to the star-phor-input manual page.

Transform the system&#39;s ASCII art into comments in the example files.
This way, the ASCII art is formatted as literal text, as expected, since
ASCII art must be verbatim. Adding these drawings as comments in the
example files also illustrates how comments can be used to help describe
the system, directly in the file sources.

Beyond formatting alone, this change corrects the generation of the
manual page: the scdoc format uses spaces and tabs at the beginning of
lines as part of its language. As a result, ASCII art caused errors due
to non-compliance with this grammar.

Finally, note the modification of ASCII arts to display backslash
characters. These are used by scdoc to escape another character. They
must therefore be escaped themselves in order to be displayed.

Change format specification for prop_rad type in star-phor-input

The prop_rad type was previously specified inconsistently when compared
to other named elements in the configuration file, such as volumes and
surfaces. This commit introduces a new format for the prop_rad type
(currently only applied to scatterers) to standardize element
declarations and improve overall coherence of the configuration file.

As a compromise, an additional indentation level is added (although
the underlying abstraction layer was already present).

Docs, parsing, and tests have been updated accordingly.

Improve project description in the README

Describe the different components of the star-phor-input project
(file format specification, C library, and utility programs), providing
a high-level overview of each and removing details that are already
covered in the man pages, where they are better suited.

Make minor improvements to the requirements section, such as specifying
the required C standard and adding hyperlinks to dependency repositories
where applicable. Fix minor typos and remove the duplicated

Finalize a first version of the sphin library man

Add only a reference to the API documentation, which is currently
limited to the library header file. Provide the path to this file,
taking into account the library installation directory.

The sources for the manual page thus become a template (suffixed by
&quot;.in&quot;), with a generic path to the header file, automatically resolved
by the makefile when generating the manual page, based on the values of
the DESTDIR and INCPREFIX macros.

Start writing the sphin.3 manual page

Only a first draft of the sphin library description has been written. It
is a repetition of the README file, with the significant addition of a
description of its dynamic memory management model.

This last part may go into too much detail and therefore does not belong
in this documentation. Nevertheless, it describes behavior that is
common to the entire library and could therefore be a feature worth
describing. Critical review is welcome.

Expose total surface area function in public sphin API

The function that computes the total surface area may be useful to sphin
API users. This change moves it from internal use to the public API,
making it reusable by external clients.

Also adds a corresponding test in test_sphin_load_surface

Fix: verify stream is not null before trying to close it

During prop rad parsing, fclose was called directly on the stream, which
could lead to a segfault if the stream was non-existent due to an error
in fopen.

Simply fix it by checking that stream is not NULL before trying to close
it. Also, add a test that verifies the correct behavior.

Rename exposed function

Rename sphin_volume_compute_total_volume to
sphin_volume_compute_total_size. This change makes the function name

Add new geometry-based functions to sphin API

sphin_config_get_total_power_surface, which computes the total power of
all surface sources in the configuration.

sphin_volume_compute_total_volume, which computes the volume (as
the extent, or more formally, the integral of 1 over the region) defined
by the sphin_volume.

Their counterparts (sphin_surface_compute_total_area and
sphin_config_get_total_power_volume) are yet to be implemented.

Add refractive index to star-phor-input

Refractive indices can now be declared as part of volumes in
star-phor-input.

The new structure `sphin_refractive_index` is composed of two spectral
properties as member variables: one for the real part and one for the
imaginary part of the refractive index. Thus, each one of these two
variables benefit from the full `sphin_spectral_property` API
(descriptor, interpolation, etc.).

Each part of the refractive index (real and imaginary) is also
independent in the input file. This approach was chosen as it simplifies
parsing, ensures decoupling between the two parts of the refractive
index, and minimizes the amount of new code.

Change parsing logic for sphin_prop_rad name and type

prop_rads are declared in the input file as prop_rad: &quot;name&quot; TYPE.
Until now, a simple parsing strategy was used: the &quot;name&quot; TYPE part was
tokenized using spaces and tabs as separators. The first token was treated
as the name, and the last token as the type or radiative property. This
approach caused bugs when spaces were included in &quot;name&quot; (which is allowed
in the input file).

To address this issue, the parsing logic was replaced. Now, it first
uses the quotation marks (&quot;) as delimiters to extract the name, then
interprets the remaining part of the string as the prop_rad type. As
before, no characters other than spaces and tabs are allowed outside the
name and type.

Add interp method to interpolation function

Although only linear interpolation is currently supported, it is very
likely that in the future developers may want to test different
interpolation methods. Adding the interpolation method as a function
argument anticipates the use of other methods and prevents future API
breaks due to changes in the function prototype when a new method is

Introduces spectral properties framework

Up to this point, all physical properties in sphin have been supported
as &#39;doubles&#39;. However, in photoreactive systems, spectral (i.e.,
per-wavelength) properties are often necessary to fully describe the
system and the underlying physics. This is the case for the radiative
properties of particles and the emission properties of sources, which
may vary significantly across the electromagnetic spectrum. These
properties can also be expressed in different ways depending on the
situation. The absorption properties of a particle, for instance, may be
represented as an absorption coefficient or as absorption cross
sections. They may also be computed using Mie theory.

From an implementation perspective, this translates into a structure
that can easily become complex. This commit introduces the numerical
structure that allows applications using sphin to handle spectral
properties, covering a broad range of the possibilities currently used
in photoreactive systems engineering. A generic structure,
sphin_spectral_property, is added. It contains two lists of equal
length: one with the wavelengths and the other with the corresponding
property values. Physical properties can be constructed upon this
structure. Similar to the representation of geometries, it uses rsys
internally to simplify operations and is exposed with a descriptor
containing simpler types to streamline interactions through the sphin
API.

This commit also begins implementing some of the derived structures that
use sphin_spectral_property, such as absorption cross sections and
emission spectra.

For now, backward compatibility with scalar properties (such as ka) is
preserved.

Extend documentation

When declaring surface sources, it is not allowed to declare the same
triangle as emitting on both sides. Doing so can lead to inconsistencies
when relating the total power of a source to its power density. This
limitation is now explicitly documented.

Additionally, examples illustrating the chosen conventions are added to
make the documentation more clear and illustrative.

Extend BRDF API to allow retrieval of type

Implement a function that allows retrieving the type of a given BRDF.

Also, fix a typo in the reflectivity getter for Lambertian BRDFs, which
did not return the correct value. Although this was tested, the test
passed due to the specific reflectivity value used. This commit also
updates the test to use a more appropriate value for verification.

Fix: return NULL when volume is not a sensor

The function sphin_volume_get_sensor should accept volumes that are
not sensors. In such cases, the correct behavior is to return NULL as
the sensor and the response status RES_OK — both for consistency with
how surface_sources are handled, and to allow library users to easily
check whether a volume is a sensor via the API.

This was not the case previously, and this commit fixes that behavior.

Refactor: Add suffixes to sensor and source structs/functions

Although the concepts of sources and sensors are common to both surfaces
and volumes, their definitions (both in a physical problem, and in the
numerical representation, as consequence) differ significantly between
the two cases. Up to this point, there was only one definition for the
source struct, which corresponded to surface sources, and a single
sensor struct that included only one member variable, response_function,
which happens to be shared by both volume and surface sensors.

Because only a small subset of member variables is common to both volume
and surface implementations, it makes sense to define separate structs
for each physical entity.

In this commit, the original sensor struct has been split into
sphin_sensor_surface and sphin_sensor_volume, reflecting their specific
contexts. Where functionality is shared —such as in
parse_response_function — it has been preserved across both
implementations. Additionally, all existing source references have been
renamed with the _surface suffix, as the current implementation supports
only surface sources. Volume sources will be introduced in a new
source_volume struct in subsequent work.

Add Surface API function to get total emitted power

In the star-phor-input file, the user specifies the flux of a surface
source as a power density (i.e., power per unit area). However, during a
computation, it may be useful to obtain the total power emitted by the
surface, not just the specific power density.

This commit introduces a function in the surface API to compute and
retrieve the total emitted power from a surface, provided it is a
source.

Note that this function is added to the Surface API rather than the
Source API. This design decision is due to the fact that computing total
power requires knowledge of the surface&#39;s geometry, which resides within
the surface struct. In the current architecture, sources are agnostic of
the surfaces they are associated with. Hence, the function logically
belongs to the surface API.

Doc: Add right-hand rule convention to star-phor-input(5)

The absence of a triangle orientation convention in the man page could
be considered a documentation flaw. Although s3d uses the left-hand
convention as a legacy of Embree, we choose the right-hand convention,
as it is arguably the de facto standard in scientific computing and
computer-aided design.

Update the man page

Use verbatim formatting for grammar and examples. This makes formatting
easier, but removes any possibility of stylization: only plain ASCII
text is allowed. As a result, verbatim grammar entries are placed in
single quotation marks where they were formatted in bold.

The grammar has been simplified by removing the optional comment at the
end of each line. Although this is not strictly accurate, given that a
comment can indeed be added at the end of a line, the change
nevertheless makes the grammar much lighter to read, and the example
shows that a comment can indeed be added at the end of a line. If that&#39;s
not enough, someone could explain it in the introductory text to the
grammar.

The grammar text is formatted so as not to exceed 80 columns. This
ensures that its formatting is compatible with a legacy terminal or,
more generally, with line-width constraints, for example when HTML
formatting is intended. Some grammar rules have therefore been renamed
to make them more compact, trying to ensure that they remain
sufficiently explicit with regard to what they represent.

Add the StL reference to the “See also” section.

Finally, automate the generation of the man page when the install target
is invoked.

Forbid names for sensor and sources in the input file

Disallowing sensor and source names in the input file may result in
token being NULL during surface and volume processing. To handle this,
non-null token verification has been moved to deeper parsing functions
(e.g., ka, geometry, response_function, etc.), ensuring that elements
requiring a value after a keyword enforce this check.

Additionally, further ASSERTs have been added to parsing functions,
abstracting those previously performed by callers.

Update the way tests are built

No longer depend on external scripting. It implemented functions which,
while contributing to the clarity of the Makefile, made the build system
less compact. All these functions can be implemented with just a few
lines of shell code, with no major impact on the clarity of the
Makefile. On the contrary, since everything is grouped together in the
same place.

In addition, compiler and linker options are now grouped together in
macros specific to the type of executable to be built: library or test.
This both makes compilation lines more compact, and avoids potential
problems, such as not using the same compiler options when link editing
&quot;For predictable results, you must also specify the same set of options
used for compilation&quot; (man gcc)

Refactor line number increment strategy during input file parsing

Initially, the input file for star-phor supported only a single level of
branching structures (e.g., volumes, surfaces, and sources spanning
multiple lines). Line numbering was incremented after each read
operation, both at the root level (config) and in its sublevels (volume,
surface, source).

With the evolution of the input file format, multiple levels of
branching are now possible (e.g., config -&gt; surface -&gt; sensor), forming
a tree structure. This led to an issue where, after parsing the last
line of the deepest structure, the line number was incremented twice,
causing one line to be skipped.

To fix this, line number incrementation is now handled by each parsed
line at the deepest level of the tree structure (its leaves),
independent of depth.

The function responsible for incrementing the line number was not being
called during the parsing of theses structs, causing the parser to get
stuck on the first line of these entities in the input file. Ensure

Refactor code for geometry

The new sphin_geometry struct replaces the old geometry struct, now
storing geometry data as two arrays: one for vertices coordinates and
one for its indices.

This change is essential for upcoming features in the sphin library,
including the computation of quantities dependent on geometry, such as
the total flux emitted by a source (which depends on its area for
surface sources or volume for volume sources).

Additionally, this refactor abstracts the storage format, making the
library caller agnostic of how geometry is stored on disk. Instead of
handling a simple file path, the library now provides all necessary data
directly in array form.

Refactor and extend BRDF and flux density handling

- Rename sphin_side, sphin_brdf_type, and sphin_flux_density_unit enums constants for better consistency;

- Introduce reference counting for the sphin_brdf struct;

- Refactor source flux density handling to reflect changes in the model input file.

Add surface and volume to sphin.config once it has been parsed

- Implement dynamic arrays for sphin_surface and sphin_volume pointers;
- Append new volumes and surfaces to sphin-&gt;volumes and sphin-&gt;
  surfaces;
- Put the reference counter for each one of the volumes and surfaces
  when the config is released.

Refactor geometry parsing and introduce dynamic arrays for geometry lists

- Extracted `geometry_parse` function to unify geometry parsing in
  `sphin_volume` and `sphin_surface`;
- Set up the API using rsys/dynamic_array to create generic lists of geometries
  as member variables of `sphin_volume and `sphin_volume`.
